The alternate Mission 2 seems to be unlocked not just by destroying Damon's tank in mission 1, but also by either capturing his base or getting a B rank or lower. The latter makes more sense to me seeing as the other version has you starting in a much tighter spot, but again, I'm getting conflicting information from the Internet about this.
